Some partition managing programs are able to convert NTFS to FAT but this procedure is risky. If I re-install Windows I most likely won't be able to boot FreeBSD any more.
What solution do you suggest?

Other's here have suggested that you can comfortably reinstall Windows,
partitioning as you wish, and then use the FreeBSD install CD to
reestablish the FBSD MBR. I have done this many times and it works
fine (or did last time I needed to do this a year or so ago).
A more general multi-boot solution I have found to work really well
is:

This tool will let you install *many* different OSs on a disk and
boot selectively between them.
