I'll comment as the administrator of a large number of Cisco switches

Auto-negotiation works well with current Sun and Cisco hardware. It was
problematic with some older hardware.
For example, the original Catalyst 5000 switch cards did not support
auto-negotiation. Later models did support auto-negotiation. When you
migrate to newer switch hardware, it is easiest to keep the port
settings the same.
I have also seen issues with certain older Sun hardware not
re-negotiating if the cable is unplugged or if the switch is rebooted.
The computer will happily keep running in full-duplex mode while the
switch defaults to half-duplex because it didn't see the negotiation
process. (We still get bit by this one about every six months or so.)
The combination of these two issues forced us to set ports to 100/Full
until recently.
With current Cisco switches and current Sun hardware, auto-negotiation
should be used.
